Correlative Light and Electron Microscopy (CLEM) combine the molecular specificity of light microscopy (LM) with the structural context provided by electron microscopy (EM). Despite growing demand, CLEM remains challenging due to its complexity and multimodal nature, limiting its adoption in core facilities. In this presentation, an integrated 3D CLEM workflow combining optimized experimental strategies, super-resolution imaging, direct CLEM, and laser branding will be demonstrated. In parallel, we establish a complete 3D image-processing pipeline, including EM slice alignment and denoising, LM–EM registration, segmentation of regions of interest, and 3D visualization and animation. We will discuss various technical aspects, tips and tricks, troubleshooting techniques, and timeline considerations. This work aims to democratize CLEM, specifically its processing, making advanced multimodal imaging accessible to a broader scientific community through core facilities.
